I connected my Md recorder to my JVC (XV-S402) with an optical line to record some music, but the Md won't record. Can this be fixed?

I'm cleaning up a pretty good soundboard recording that I have which has some clipping on the hi end. Any suggestions for "fixing" these clips? Any help would be greatly appreciated!
