I can't find my MP3 files, help!

Ok, this is my first post and it is a long one. So please be patient. I have looked all over the forums for about 2 hours and can't find an answer to this.

Back in July my computer died and I had to replace it. I saved the HDD and now use it as an external one via the USB port. ALL of my music was on the old HDD in SS as I had a VAIO VGF-AP1L. I went through the process of downloading SS again on the new computer and played my music files using the old HDD. When I received the email about the Connect Store closing I decided to convert all of my ATRAC files to MP3. So I did the conversion and it went very smoothly. All of the new MP3 files are on my new HDD and in SS all tracks show up as both MP3 and Atrac. Plus on my desktop is a folder "MP3 Conversion Tool" with all of the converted files in it.

About a week ago I got fed up with my VAIO music player and Sony basically abandoning Connect and decided to go with Apple and their new 16 GB Itouch (boo-hiss-boo). A move I know probably isn't popular on here, but I'm sick and tired of Sony dragging their feet and screwing people over. So I added the folder "MP3 Conversion Tool" to my itunes playlist and ALL the MP3s in that folder transfered over without any problem at all. Now here is my problem. I have some MP3s on SS that were put on there a few weeks ago that were put on there as MP3s (about 30 CDs worth of music). I cannot find where they are to add them to my itunes playlist. I know they are on my new HDD because they play when the external HDD isn't even hooked up. Can someone help me find them so I can add them to itunes? Any advice would help me out tremendously.
